I already have Gift Certificate enabled on my store, can we make it so that it can be search using the search box?

Where do you want to search? The Search box on the Backoffice Gift Certificate screen works and you can search Orders for both orders which purchased gift certificates and which used gift certificates.

No.. I mean in the frontend. Can I customers search gift certificates in the front end?

No, there is no interface for doing that.
