To allow the merchant to enter an invoice number and an amount to pay,
you could set up a Variable Price, Variable SKU product (features only
in ShopSite Pro) named something like 'Payment on Customer Invoice' and
that will allow the customer to enter the number and price in form
fields on the store page, and then submit them to the shopping cart. See

After every order is complete the shopper will see a receipt screen,
which they can print, as well as receive an email receipt receipt.
