Upgrade from Manager to Pro did not work.

"I put the auth file in the in the cgi-bin and run the wwwinstall.cgi. It said that it upgraded the databases but when I go into the backoffice I see that it still says Manager".

This can also happen when upgrading from Express to Manager, Lite to Manager, Express to Pro, etc.

If you're upgrading from ShopSite Manager 3.5 to ShopSite Pro 3.5 (for example...the same applies for SSM 4.1 to SSP 4.1, etc), you do *not* need to run the wwwinstall.cgi. In order to do this upgrade, simply place the new auth file in the store's data directory and rename the file 'storeid'.auth, overwriting the one that is currently there. There are a few catches. If you are upgrading from Manager 3.4 to Pro 3.5, then you will have to first upgrade Manager 3.4 -> Manager 3.5 (using wwwinstall.cgi), then do the above.
Also, the above resolution requires that the storeid be the same in both the manager store and the pro store. If the storeid has changed, you'll need to follow the directions for changing the storeid of a store - the upgrade will take care of itself in that case.
